Marcus picks up where he left off, trying to unite various communities and factions to stave off the anarchy that has reigned since the Big Death. Counting on Theo for support, Marcus is somewhat surprised when she is uncharactertistically quiet during the contentious meetings. Kurdy, still refusing to work with Jeremiah, insists that Mr. Smith is his new partner, but he’s unaware that his mysterious benefactor has created and begun using a simple camera – and he’s upset when Marcus refuses to accept Smith so readily. Theo and Marcus are especially worried about a town leader named Daniel, who has a dangerous reputation – and a lot of pull with those who have even heard of him. Marcus pairs Kurdy with a man named Trent, and sends them to make contact with a particularly dangerous group – a mission that nearly gets Kurdy killed, something averted only by the sudden appearance of Mr. Smith, who seems to single-handedly disperse the gang holding Kurdy and Trent hostage. When an agent sent by Daniel arrives at Thunder Mountain and tries to steal the thunder from Marcus’ meeting, Theo steps forward to announce her preference for Marcus’ vision of a new world and a new government – because, to everyone’s surprise, she’s pregnant.

Jeremiah is nervous about his father’s upcoming visit to Thunder Mountain, and yet can barely find words when they have time to talk. Libby interrupts their uneasy reunion, claiming that Devon is needed to fix a technical problem. But her real reason for interrupting, as Jeremiah finds out, is to give him a letter – one written by Devon, in the event of his death, for Libby to someday take to Jeremiah. The letter apologizes for the death of Jeremiah’s mother, killed in an attempt to escape Valhalla Sector with Devon and Simon, the young son of the virologist responsible for the Big Death.

As promised, Jeremiah “takes over” the town of Millhaven, running it as a far more benevolent community than its previous self-appointed “mayor.” With Marcus’ full support and with Libby in tow, Jeremiah restores freedom and a more neighborly feel to the town, but his reward is skepticism from the townsfolk when an emissary from Daniel arrives to take custody of a traveling family with information about Daniel’s fledgling government. Jeremiah refuses to hand the family over, and the people of Millhaven quickly lose faith in him for fear that they will be on the receiving end of Daniel’s retribution. In the meantime, Kurdy discovers that his new partner, Mr. Smith, has not only been leaving and returning to Thunder Mountain at odd hours, but he’s also created a primitive camera and has been photographing the interior of the base. Kurdy follows Smith out of the mountain, determined to discover the truth about Smith’s secretive agenda.

A celebration is held in Millhaven to honor Jeremiah’s victory over Daniel’s armed thugs. But the party nearly becomes a wake when aman in the crowd, receiving orders from Daniel through a walkie-talkie, tries to assassinate Jeremiah in full view of everyone present. Though Jeremiah is shot, the wound is not fatal, and the gunman then fails to kill himself as ordered. Jeremiah feels that Marcus needs to learn more about Daniel’s movement sooner rather than later, but when Marcus doesn’t act on that suggestion, Jeremiah asks Kurdy and Mr. Smith to help. The three visit a city under Daniel’s control, finding that luxuries such as water and electricity can be found there – but so can dissenters in the ranks of Daniel’s army…at least, Jeremiah hopes so when one of these defectors is taken back to Thunder Mountain.

Kurdy and Smith convince the leaders of the town of Ridgeway to join Marcus’ alliance to stand up to the spread of Daniel’s forces, promising that Thunder Mountain will stand with them if Daniel threatens. Their next stop is a town where Kurdy feels that Jeremiah’s presence will help to sway the town leaders over to joining the alliance. Libby, pregnant with Jeremiah’s child, insists on going along, though he is troubled by his latest revelation from God. When the four travelers from Thunder Mountain arrive, they find a receptive audience in the town’s leaders, but somehow, Daniel’s thugs, led by the fanatically violent Sims, have learned where Jeremiah and Kurdy are headed next. Jeremiah and Kurdy learn that Ridgeway has all but been wiped off the map by Daniel, and find only a lone survivor. Jeremiah and Kurdy race back to the town, where Smith is helping to organize a defense against Daniel. But Smith is also plagued by his latest revelation, something which tells him that Libby will soon die – but without telling him at whose hands, or why.

Jeremiah drops everything to pursue vengeance – he’ll stop at nothing to kill Sims in order to avenge Libby’s death. Elsewhere, Sims and his thugs continue their campaign of terror. Marcus and Erin arrive from Thunder Mountain, and Marcus makes a surprising announcement: he’s ready to help Jeremiah find Sims, no matter what it takes. Jeremiah can have his revenge, and the attacks that are steadily eroding confidence in the alliance will come to an end – at least for now. Marcus hatches a plan to draw Sims and his men out into the open, with the intention of either finishing them off or taking prisoners who can tell him more about Daniel’s operation. Jeremiah, on the other hand, may not be feeling merciful enough to take any prisoners…

At Thunder Mountain, Smith learns that he may never regain the use of the arm that took a bullet in his shootout with Libby, a shootout whose details he’s still keeping secret from everyone else. Not so secret is the fact that Thunder Mountain is going to have to raise an army of its own keep standing up against the forces of Daniel – and once enough recruits show up, Kurdy is expected to train them into an effective fighting force. Skeptical of his leadership abilities, Kurdy turns out to be better than anyone else expected of him. But even that may not be enough to keep his recruits alive when they find themselves thrust into a real firefight.

Against his better judgement, Kurdy takes on Chen Lee as backup for his next assignment, returning to a city where he once lived before his travels began with Jeremiah. Chen Lee still hasn’t regained the trust of anyone at Thunder Mountain since his betrayal of the alliance, but Kurdy finds that he’s not much more welcome when he returns to his old stomping grounds. He was a gang member there, but ran for his life – and watched his few friends die – when the gang went from foraging for survival necessities to cold-blooded murder. On the road, Jeremiah is stranded and looks for the nearest town, but when he finds shelter, he’s given drugged food and wakes up in a nicely-furnished home with a wife and son who aren’t his. Everything in the house claims that it’s 2004 – 17 years in the past – and even the woman who’s posing as his wife seems to think that every day she wakes up there is going to be a great day. But no one ever leaves the house, and Jeremiah realizes that this piece of the past is now his prison.

His name is Frederick Monash, and he’s a survivor of the Big Death. He’s on the run from Daniel’s forces, and he’s trying to reach the resistance, but has to go into hiding just before he can meet with them. Jeremiah’s father knew him, at Valhalla Sector, when he was working on a top-secret plan called Project Backfire, designed to keep Valhalla Sector’s more militant leaders from grabbing too much power – but no one ever knew if he lived long enough in the outside world to set that plan into motion. Monash’s mission was to create a new government that would challenge Valhalla Sector’s secretive tactics, and if a leader couldn’t be found to lead that new society, one would be invented. But somewhere along the way, Project Backfire lived up to its name and became even more vicious than Valhalla Sector itself, and its leader is indeed the one Monash dreamed up – and his name is Daniel.

As Jeremiah continues to chafe against his duties as the mayor of Millhaven, Marcus continues to send teams out from Thunder Mountain with radios for the cities that make up the alliance. Kurdy and Smith, making a radio supply run, decide to visit Jeremiah and give him a break from it all, but this break from his duties is anything but relaxing; the town where they were due to drop radios off has been razed to the ground by Sims and his thugs, with only a few of the residents living long enough to escape the carnage. The area is land-mined as well, and Kurdy’s vehicle is destroyed, along with the only way to call Thunder Mountain for backup. The three wander south to seek help, instead finding that Sims has set up camp nearby with a radio jammer capable of taking down the very communications network they’re trying to build.

Even as Daniel’s troops close in on Thunder Mountain, Smith insists on taking Jeremiah and Kurdy to a children’s home that neither of them has ever seen before. There, a few adult survivors of the Big Death have banded together to shepherd the next generation of the human race toward their own adulthood. And they’ve made a discovery: the new generation of children is smarter than previous generations, and at a much younger age, though no one knows if this is evolution at work, or a side effect of the virus. Smith hopes that the home can be protected, but Marcus can’t guarantee this when an attack closes his supply lines right on the doorstep of Thunder Mountain. Worse yet, evidence is uncovered of sabotage taking place within the complex – Sims’ people are already inside. And on the eve of battle, when Jeremiah discovers how and why Libby really died, it seems there’s little chance that he’ll forgive either Sims or Smith.
